I have two purposes for creating this thread. First, to find out if the same things go for sale in each game, at each outpost. Second, to figure out what upgrades are worth buying, what's worth skipping, and what's a "must get" item when you have the chance.

Rating:

*: Don't bother. "Vendor trash" to be sold immediately.
**: May have niche purposes. Use if you have nothing else to plug into a slot.
***: Decent for its purpose, although better alternatives exist.
****: Critical for niche purposes, and/or a very solid generalist option.
*****: Get this. If possible, get multiples of this.

Rarity:

Nemea Sector (1st Sector)
Nemea Outpost

Plasma Synthesizer 10k metal
12 plasma/minute, 2k storage
19 plasma/minute, 2.7k storage 0.1k metal
Rating: **
Analysis: Don't buy this. A few missions later you'll run into the green level item for 30k, with a vastly larger storage capacity. That will last you for the next three sectors. Buying this only slows you down.

Metal Fabricator 10k plasma
12 metal/minute, 2k storage
19 metal/minute, 2.7k storage, 0.1k plasma
Rating: **
Analysis: Don't buy this. A few missions later you'll run into the green level item for 30k, with a vastly larger storage capacity. That will last you for the next three sectors. Buying this only slows you down.

Composite Payload 120k plasma
.05 damage to enemy hull per hit
.07 damage to enemy hull per hit, 10k plasma
.?? damage to enemy hull per hit, ??k plasma
Rating: *
Analysis: If you're trying to kill your enemy with something that lets you do as much damage as 10% of a regular hull penetrator missile, you're doing it wrong. Sell it back and get something useful, especially since the conduit itself is ruinous at this point in the game.

Upgrade Power Shunt 30k plasma
+1 Simultaneous Component Upgrades
+2 Simultaneous component upgrades, 0.4k plasma
+3 Simultaneous component upgrades, 0.8k plasma
Rating:****
Analysis: You're prohibited from using more than one of these. However, if you've ever tried to upgrade five brand-new Level Boosters, you know why this can be very useful, especially at higher levels. All you save is time, but it can save you a lot of that. Seriously consider buying one before you leave, because you'll want it later.

Level Booster 10k plasma
+6000 system power
+7500
+9000
+10500
Rating: ****
Analysis: This will carry you through not only this sector, but most of the next one. You want at least one for your weapons, countermissiles and lasers. You may want two each, and another for your sidewalls.

Outpost MN-02

Plasma Synthesizer 10k metal
12 plasma/minute, 2k storage
19 plasma/minute, 2.7k storage 0.1k metal
Rating: *
Analysis: One star by this point. That was fast, wasn't it? Save up, get the green version.

Metal Fabricator 10k plasma

19 metal/minute, 2.7k storage, 0.1k plasma

Resonant Synthesizer 30k Metal
15 plasma per minute, 10k storage
18 plasma per minute, 12k storage, 0.4k metal
22 plasma per minute, 15k storage 0.8k metal
Rating: *****
Analysis: When you upgrade to a light cruiser, you will have both a sudden excess of bridge slots and a need for much more resources. Buy at least three by the time you leave this sector, and consider as many as five. Remember, level booster cores require plasma.

Detection Matrix 30k metal
.95 tile repair speed multiplier
.9 tile repair speed, 0.4k metal
???

Crystalization Chamber 30k Plasma
15 metal per minute, 10k storage
18 metal per minute, 12k storage, 0.4k plasma

Ballistic Thrust Enhancers 40k metal
?? missile speed multiplier
?? missile speed multiplier
Rating: *
Analysis: You're not going to notice the difference. You will notice the 4,000 metal. Vendor it.

BuTrain Simulator 20k plasma
.98 officer upgrade multiplier
.96 officer upgrade multiplier, 0.2k plasma
Rating: *
Analysis: Officer training times are short at this point in the game and the difference is tiny. Vendor immediately.

Informatics Server 20k metal
?? item upgrade speed multiplier
?? item upgrade speed multiplier, 0.2k metal

Missile Tube Sequencer 240k metal
.94 missile reload multiplier
.92 missile reload multiplier, 25k metal
.90 missile reload multiplier, 50k metal
Rating: ****
Analysis: When fully upgraded, you can expect to dump an extra salvo into every boss fight. That could make the difference between a close victory and defeat. Expensive, but a very solid item you may wish to grind for.

Enigma Sector:

Ignoti Maris Outpost
Laser Disruptor 10/1k metal
EMP Pulsor 10/2k plasma
Antimatter (anti-sidewall) 10/2.5k plasma
Hellfire (anti-weapons) 10/5k metal
Maverick (anti-counter missile) 10/1.5k metal
Nuke (anti-hull) 10/6k metal
Mk 13 BPL (anti-sidewall, armor, hull) 10/10k plasma

COMPONENTS
500mm Alloy Armor 240k metal
+150 HP
+200 HP, 25k metal
??
??
Rating: ****
Analysis: Significant upgrade over the cheaper, white-level armor. Pricey, but allows you to add several hundred additional HP.

Level Booster Core II 30k plasma
+8,000 system power
+11,000 system power
+??? system power
+??? system power
Rating: *****
Analysis: First seen in Enigma sector, the 2nd sector. Also available from that sector at the second outpost is the Level Booster Core III, which puts you a hair shy of a level 5 system when fully upgraded. Why would you pay 30,000 plasma for second-best?

Hypervalent Nav Processor 240k plasma
+1 fuel storage
+2 fuel storage, ??? plasma
+3 fuel storage, ??? plasma
+4 fuel storage, ??? plasma
Rating: ****
Analysis: This can jump you from 7-9 missions per session to 13-15 missions per session when fully upgraded. In exchange, you have to give up a resource producer capable of holding 15k of that resource. Helpful if you can log in twice or more per day, and incredibly useful if you can put in several sessions.

Improved Thrusters 20k metal
.0995 roll speed multiplier
.099 roll speed multiplier, 0.2k metal
Rating: *
Analysis: 1% is nothing.

Automated Integrater 60k plasma
1.03 laser repair speed multiplier
0.05 laser repair speed multiplier, 10k plasma
???
Rating: *
Analysis: Horrible broken. Avoid. Vendor.

Nanite Factory 40k metal
1.05 hull repair speed multiplier
1.1 hull repair speed multiplier, ?? metal
Rating. *
Analysis: If you'd stuck even white armor on there, you're almost certainly coming out ahead.

Missile Tube Optimization
.95 weapons refresh multiplier
.93 weapons refresh multiplier, ??? metal
Rating: ***
Analysis: If you failed to pick up a blue version in the previous sector, don't bother here. You should see one sooner or later in a random drop, and it's well worth keeping as long as you don't have a weapon damage item.

Nasu Mara Outpost

Missile Disruptor II 120k plasma
.05 damage to enemy countermissile per hit
.08 damage to enemy countermissile per hit
.10 damage to enemy countermissile per hit
Rating: *****
Analysis: What hurts you? Enemy missiles. What stops that? Blowing them up (difficult and not helpful mid-battle), Hellfires (limited purpose and potentially expensive) or making EVERY SINGLE MISSILE DAMAGE THEIR WEAPONS. If you have one item on your weapons besides level boosters, make it this one.

Level Booster III 60k plasma
11,000 system power
20,000 system power, 2k plasma
35,000 system power, 3k plasma
52,000 system power, 4.5k plasma
67,000 system power, 6k plasma
Rating:*****
Analysis: Replaces your white and (very few, hopefully) green versions of the same. Lines up perfectly at levels 2-4, falling a hair short at level 5. In a destroyer, your highest systems max out at level 4 anyway. Plug these in, upgrade them and you can crush the end of sector boss easily.

Fire Mitigation Manifold 60k metal
Use multi-touch to put out fires
1 fire repair targets
2 fire repair targets
3 fire repair targets
4 fire repair targets
Rating: **
Analysis: Got multitouch? Got fire problems? Might as well plug this in. Otherwise, vendor it and put in some armor or other items.

500mm Alloy Armor 240k metal
+150 HP
+200 HP 25k metal
+250 HP 50k metal
+??? HP
Rating: ****
Analysis: Expensive, but wonderful on the HP. I'm not sure I would buy it, but I'd never sell it unless I had my slots all used up already.

Phased Optic Armor 30k plasma
Reduces damage from Mk 13 BPL
Rating: **
Analysis: It doesn't reduce damage that much. You're better served by soaking any other missiles with your sidewall and shooting down the BPL missiles.

Ternary ECM Processor 60k plasma
ECM refresh multiplier

Phased Energizer 20k plasma
faster sidewall recharge
Rating: *
Analysis: Not enough of a difference to be noticed. Vendor it.

ONI Intelic Simulator 480k plasma
Faster countermissile reload
Rating: *****
Analysis: A fifth-tier item this early in the game? GET THAT. You won't have room or funds for more than one, but the difference it will make as it gets upgraded is worth sticking around and grinding.

Fire Mitigation Manifold 60k metal (Yes, it's a duplicate)
See above.

UNKNOWN SALES POINT

100mm Alloy Armor

First, the Hypervalient Nav Processor you listed; yes it tops out at +4 warp charges (taking your ship up to a total of 10).
And I've never seen a high rarity version of it, and it very infrequently comes up in random loot - so I'd rate it a "should grab".

Second, the final outpost in the next to last sector has Legendary (orange) metal and plasma generators [Fusion Metal Materializer and Fission Cascade Unit] - I haven't seen those in the final sector, so I wish I'd stocked up on more of them.

And I can chip in a few on the final sector.

Formori Sector:

Unfortunately, I can't go back a sector, but the only thing I'd say is an absolute MUST buy is the purple level boosters. When you see them, stick around and farm until you own 14 of them, 2 for every system.

The legendary ones (of which I have two) really aren't any better, because you still need two of them to max out a system - which you can also do with two purple ones.

But, if you don't buy them at the shop you see them in the first time, you don't really have an opportunity to stock up on them later, and you don't want to be stuck with the whims of random drop to get the number of them you need.

Otherwise, it's not a bad idea to stock up on legendary items whenever you find them on sale, because so far there's been no opportunity to buy them later.

This is a great beginning ... Wonder where it will go?

What is available where is key. I agree with both observations that the legendary moneymakers and purple upgrade boosters are must-haves because they are structural and not available later. So far, at least. I've taken to keeping good stuff that won't fit aside rather than selling, in hopes it will help me bootstrap a BC faster. So where's the BC?

Fleshed it out quite a bit tonight, what with farming the event. I'll try to post more tomorrow evening.

THE must buy.
Leveling up your ship sections makes a huge difference.
Begin with weapons and enjoy heavy broadsides which make you destroy the enemy quicker and only then, begin to upgrade the defenses.

I stayed in the sector where they were for sale till I had all ship sections upgraded to Level 10, afterwards, the game became quite easy to beat.

Noticed a change when I got the 4 June 2014 (Or maybe 3 June 2014) update:

Enigma Sector (Sector 2):

Ignoti Maris Outpost (As of 2 June)
Laser Disruptor 10/1k metal
EMP Pulsor 10/2k plasma
Antimatter (anti-sidewall) 10/2.5k plasma
Hellfire (anti-weapons) 10/5k metal
Maverick (anti-counter missile) 10/1.5k metal
Nuke (anti-hull) 10/6k metal
Mk 13 BPL (anti-sidewall, armor, hull) 10/10k plasma

Breslau Sector (Sector 3):

Breslau Outpost (4 June update)
Maverick (anti-counter missile) 10/1k metal
Mk 13 BPL (anti-sidewall, armor, hull) 10/6k plasma
EMP Pulsor 10/1.25k plasma
Laser Disruptor 10/0.5k metal
Nuke (anti-hull) 10/3.5k metal
Antimatter (anti-sidewall) 10/1.75k plasma
Hellfire (anti-weapons) 10/2.5k metal

Not only has the order of presentation shifted, the costs have dropped by about 40% on average. This may have been an accidental reversion to the previous costs, or it may have been an intentional re-evaluation of missile costs. I didn't check it in the Enigma Sector because I don't buy expendable supplies.

Quite a few new items identified in the lower three tiers, but this one REALLY stands out:

Robotic Laser Integrator, 120k plasma
1.8 laser repair speed multiplier
1.1 laser repair speed multiplier, 12.4k plasma
???
???

Yes, gets worse as you upgrade it. The green one is even worse:

Automated Integrator, 60k plasma
1.03 laser repair speed multiplier
0.05 laser repair speed multiplier, 10k plasma
???

From the ingame help at least, upgrading the Automated Integrator will make your laser repairs take 20x as long as normal. Avoid that. Avoid that HARD.

But do anything you can to get the Robotic Laser Integrator, as long as you don't upgrade it.

Time to delve into the actual game files next, to see what's *really* going on with these things.
