The crew of that transport knew nothing worthwhile about their supercargo (other than one scary bastard was "escorting" the others). While they knew where they picked up these special passengers and where they were supposed to deliver them, I don't believe they knew any real names.

You can put together a lot of information from what people observe and fitting it together with things like pictures of missing people. Unless you murder all the witnesses and destroy all the evidence.

Then you get nothing but complaints about how effectively the MA covered up their operations.

They most likely do not have any way of identifying an evacuee, unless they were someone important or a family member sees the picture and identifies them. For the people we're talking about, Zach McBride might be identified by his parents/sisters (if they weren't "cleaned up"). Or the head of the LRPB that Simoes threatened, who is "dead" but could be recognized if she was spotted in transit.

The problem for MAlign is the very fact that people are being smuggled out is dynamite. Bring in MacBryde or anyone else...and they are listed as dead in most cases and every single person in the outer layers will realize they were betrayed.

Another point: the captains of captured ships will know where they are going. The secret of Darius is one of the key ones.
Knowing where it is could be deadly.

Now that you mention it, I have wondered if all of the crews of the slave transports that carried inner onion members as supercargo were "cleaned up".

They may not even know the destination (other than the Captain and the Navigator). When the captain of the ship xx was on started to announce their destination, the escorting GAUL made a motion which changed what she was going to say.
